Exchange Online Inbound Emails Status "Delivered" in Message Trace but Completely Invisible in Mailbox (No Hidden Rules)

Hello,

We are experiencing a critical, business-stopping issue with our Exchange Online (Plan 1) setup. Our organization is completely unable to receive any incoming emails, while outbound emails are working perfectly.

Here is the exact technical breakdown of the situation and the troubleshooting steps we have already performed:

  1. MX Records Verification: Our MX records have been checked and verified via MXToolbox. They are correctly configured and pointing to Microsoft 365 protection servers without any issues.
  2. Message Trace Results: When running a Message Trace in the Exchange Admin Center (EAC) for the missing inbound emails, the status clearly shows as "Delivered" for all of them. The server is successfully accepting the emails.
  3. User & Admin Rules Check: The emails are not visible in the Inbox, Junk, Archive, Deleted Items, or any other folder.
  4. PowerShell Deep Clean Check: We connected to Exchange Online via PowerShell and executed the following command to check for corrupt or malicious hidden rules:

Get-InboxRule -Mailbox [Your-Email-Address] -IncludeHidden

The output confirmed that NO hidden rules exist except for the default system "Junk E-mail Rule".

  1. Mail Flow & Transport Rules: There are no tenant-level transport rules or blocklists preventing delivery, and the mailbox is configured to accept emails from both inside and outside the organization.

Since the Message Trace explicitly states "Delivered" but the messages do not exist anywhere within the mailbox database structure (and hidden rules are ruled out), this appears to be a backend mailbox indexing corruption, sync failure, or a tenant-level delivery bug on the Microsoft infrastructure side.

Our support ticket (Case [Moderator note: personal info removed]) has been opened, but we have received no operational response while our business is entirely down.

What could cause a mailbox to completely hide "Delivered" messages on the backend when no rules are present? How can we force a re-indexing or fix this specific transport-to-mailbox store glitch?

Any urgent insights or internal escalation paths from Microsoft moderators would be highly appreciated.
