Sending, receiving, and organizing email in Outlook.com
The “Flagged” folder is a search view, not a separate storage folder. Junk messages can arrive with a follow-up flag already set, so they appear in both Junk Email and the Flagged view. Outlook currently has no setting to exclude only the Junk Email folder from flagged results.
Here are some suggestions you can try:
Open Junk Email, select the affected messages, right-click the red flag, then choose Clear Flag. Do not choose Mark Complete, because that leaves a completed flag on the message.
After checking that the messages are unwanted, select Empty folder to remove them from Junk Email and the Flagged view.
Continue using Report > Junk or Report > Phishing. Blocking individual senders may have limited effect when the sender address changes frequently.
Check Settings > Mail > Rules and remove any rule that adds a flag.
Unfortunately, Outlook does not currently provide an automatic rule to clear flags specifically from messages already filtered into Junk Email.
