Server-Based SharePoint Integration issue

We have an on-premises Microsoft Dynamics environment integrated with SharePoint Online.

We are currently attempting to configure Server-Based SharePoint Integration, but we are encountering the following error during the validation/configuration process:

The account used for the configuration has the following permissions:

  • Global Administrator in Microsoft 365
  • Domain Administrator in the on-premises environment
  • SharePoint Site Collection Administrator
  • SharePoint Site Owner permissions

The account can access the SharePoint site successfully through a web browser without any issues.

The problem occurs regardless of which SharePoint Online site URL we specify for the integration.

Are there any known prerequisites or configuration requirements that could cause this issue?

Any guidance would be greatly appreciated.

    Based on the error and the fact that the same issue occurs with multiple SharePoint Online site URLs, I would not treat this as a simple SharePoint site permission problem. Browser access only confirms the interactive user can open the site; server-based SharePoint integration uses server-to-server authentication, so the Dynamics on-premises server, certificate, Azure app, and SharePoint Online tenant configuration must also be valid.

    Please verify the current Microsoft prerequisites for Dynamics 365 Customer Engagement on premises with SharePoint Online. Microsoft now documents that, starting in March 2025, an Azure application with SharePoint application permissions is required. The app should have SharePoint Sites.FullControl.All application permission with admin consent, and the Dynamics on-premises organization must be configured with the Azure app ID and tenant ID in PartnerApplicationBase.

    Also confirm that the Dynamics server-to-server certificate is configured as S2STokenIssuer, that CertificateReconfiguration.ps1 has been run on the required Dynamics web application servers, and that the matching certificate has been uploaded to the Azure app registration.

    Another important item to check is SharePoint Online access control. If SharePoint Online is configured to block access from unmanaged devices, Microsoft documents that Dynamics server-based SharePoint integration can receive 401 Unauthorized because SharePoint rejects the AppAssertedUser token used by the server-to-server flow.

    Finally, make sure the configuring user has the Dynamics 365 System Administrator security role, and validate any existing SharePoint Site records under Document Management in Dynamics to rule out stale or broken site/document location records.
